Sage Mode is senjutsu.
The Mangekyou Sharingan has different ninjutsu/genjutsu bloodline techniques.

I don't think they're very comparable, but I'd prefer to have the MS. Sage mode takes a long time to prep, and it has a time limit, whereas the Mangekyou Sharingan can be used instantly with a range of techniques.

If an MS user and a SM user were suddenly attacked, the MS user could defend right then, but the SM user wouldn't have any time to concentrate their natural energy.

real one. Also, if Sasuke traps Naruto in

a genjutsu, then the other 1000 clones will

just free him. Also, Naruto will have enhanced

speeds, extra Rasengans and all that, Sasuke won't

know what hit him...

Sage mode is stronger. In sage mode naruto can mix his demon chakra with the sage mode chakra for a near limitless supply of chakra

Sorry, but most if not all of this makes no sense.

How is Amaterasu countered by spamming clones? It isn't all the clones would simply be destroyed as soon as they get touched.

Sasuke can see chakra, therefore Naruto's clones would be useless because Sasuke can tell which one is Naruto.

The genjutsu part is good, however all Sasuke would need to do is use a genjutsu strong enough to make a clone disappear from the "pain", which would make all the other clones including Naruto feel that "pain" as well. All the clones would eventually disappear from the "pain" and then it would all go back to Naruto which would basically feel like he got hit by a Tsukyomi (sp?)

Note: I put "pain" like that because it isn't actual pain, but the genjutsu is making the mind think and feel as though the pain was actually real.

I would have to say Sage mode. I don't think anything in Sasuke's arsenal could beat that, and combined with Naruto's latest version of rasengan, which beats lightening, he could OWN Sasuka if he chose to.

We know exactly what Sage Mode does, however we have no idea what techniques Sasukes Mangekyo has other than the Amaterasu Itachi gave him.
