The one I really want to see rebooted at this point is Soul Eater. In fact, they wouldn't even have to do a reboot, just find some way to make the crappy filler ending they did tie in with continuing the ongoing story of the manga.

I'd like The GetBackers to get a reboot. The manga went way further than the anime and is pretty interesting. That, and You learn more about Ban's past in the manga >.>

^One of the most beautifully strange things to ever exist. Bobobo-bo Bo-Bobo established itself high up on my favorites after I found the slightly less appropriate manga. I'd love to see a reboot of that, although I'm not sure if it's possible to follow anything that happens in that story
