Okay so after watching the episode and reading the manga i think it's slightly confirmed that they get there eyes back no matter what. It states that they get back all original abilities including rare techniques like the rinnegan ones. It just doesn't tell anything about how Nagato has the rinnegan when he's brought back since he's not born with them. i'm guessing by the revival that eyes they have automatically become that of there unique abilities which would make sense in Itachi's case. Although Nagato having Rinnegan once revived is still strange. There not his natural eyes and it's never said that they're brought back to there prime.

If you question Nagato then you gotta do the same with Hanzo who was also not born with the salamanders poison sac in him.

Its just something we shouldin't look into if you wanna avoid a headache
