So after all that went down, we find that Kakashi finally killed Rin. We know he had remorse after all, because he would visit her grave. Her being buried in the leaf cemetery would probably indicate that she wasn't a traitor or a spy.

With all that said, this was the FIRST time we ever see Kakashi say or feel any sort of remorse for her at all...She died a much more brutal death at his HANDS, even if it were with purpose! However we only ever see a reference to Obito. If Obito's death effected him the way that this did, one should argue that what happened here should have effected him more.

Finally, I'd like to toss in a thought I had about Rin prior to her being revealed as dead. Early in the series. I had hoped (looking backwards and forwards) that Rin actually ended up as Yugao Uzuki in the Black Ops. It would make sense for her to have a new assumed identity, as well as it appeared that they were familiar with each other. I know that would have been a long shot, but it certainly would have been an interesting plot device.

Thought so as well seeing that Rin can mean phosphorous and companion.

Phosphorous = Toxic
Companion can also refer to a female person accompanying an old lady.

So I thought Rin = Shizune.

Exactly! it would have been fantastic to see it. We got what we got though, a hokey sort of thing here that needs to be retconed in order to make it right. With all that happened and the reactions we see out of Kakashi, Rin's death (the way it happened) simply doesn't fit! it is as though we are reading a different Manga all together at this point.
