Spoiler: So the Bloody Mist can be explained now?

Rins death is the reason for the Bloody Mist.

Kekkei Genkai were cursed due to Sharingan.
Friends being forced to kill another due to Kakashi and Rin.
Messing up the entire Country is Obitos revenge towards the Mist.
3 Tails roaming free might have been caused by Obito relating to this Incident as animal cries and roars and the bubbles indicate a Bijuu was at play in Rins death possibly the Mist experimenting on her.

I think people rebelled.
Fuguki leaked info to other countries - Potentially wanted to put a halt and knew too much.Obito silenced him per Kisame.
Zabuza had enough, being the reason he tried to assassinate the Mizukage.

However there is a question remaining:
Ao vs Shisui.
Its funny to me that Yagura was mind-controlled which is Shisuis specialty.
Ao is a Hunter-Nin, those are tasked with keeping village info secret.

I believe its possible Shisui was the one who controlled Yagura being a Pawn of Madara but Obito being his superior.
Perhaps this involves the Uchiha as well considering Shisui is stated to do any mission for his clan.
At any case I say:
Shisui - Controlled Yagura
Obito - His "Superior"
Shisui was ordered by the "Clan" perhaps even ROOT.

I say Shisui was set up as well trying to escape and Ao was sent after him to shut him up and to gather his MS for "Yagura".

No, I've thought about this. Remember that the Bloody Mist era was while Zabuza was a child in the academy, in fact Zabuza was the reason the practice was dropped. Zabuza is stated to be about the same age as Kakashi in the data books. So the Bloody Mist era had already ended before Obito became Tobi.

I think people just assumed that the Bloody Mist happened when Tobi was in control partially because Kisame was being forced to kill his own teammates, but that was a mission to stop secret information getting out, as far as I know, it was never stated as being during the Bloody Mist era.

If Tobi was the cause of the Bloody Mist era, the timeline gets screwed up since it happed before Obito's "death".

Edit: Nvm, after going back it was stated to have been about ten years prior to the story beginning, so it is possible that Obito was the cause.

I am not sure Vivi, I like your thought that the three tales was involved, and perhaps the mist had a lot to do with it. Remember the mist created by the three tails creates hallucinations! With that said, perhaps that is exactly what Obito saw? He saw Rin die at Kakashi's hands, even if Kakashi never actually did that.

Remember, Obito wasn't really adept at using the Sharingan at all yet, so its quite possible that something of that level could have gotten past his 2 tomoe Sharingan.

Genjutsu should not be a factor!!!
-Sharigan sees through genjutsu
-Zetsu was part of Obito so their chakra should have been constantly floowing though each other

The 6-tails is the one with bubbles not the 3-tails

I think they would have mentioned that they were inside other people

Obito attacking Konoha makes no sense to me. I like it was Zetsu.

Obito developed wayyyy too much to keep up with the Yellow Flash.

I don't know... Obito knew Minato's attack style, he pushed his emotions to a breaking point, plus who knows how much Chakra Minato may have used before the battle to warp Tailed Beast Bomb away...
And the event remains, that Tobito still LOST

Still Obito kept up with Minato too much and could warp through his attacks. Obito couldn't have the Mangekyou Sharringan, right?

No its the users skills.
Look back at what Zetsu said.Sharingan is just a tool.It depends on the wielder not the tool itself.
Obito and Kakashi both have a mere 2 tomoe Sharingan that has awakened shortly ago.

Karin noted that she feels no Chakra within the original Zetsu.

Bubbles appear in your everyday Jinchuuriki Trans.

Why would Shisui controlling Yagura be needed/wanted for your theory? Why not leave it more simple, as Obito/Tobi? Shisui might be one of the best with genjutsue, by rep, but Koto was once every 10 years, so he didn't have that.

Cause it'd explain Ao and Shisuis confrontation.
Ao said he saw through the Genjutsu placed on Yagura and fought Shisui.
Not only that but Ao KNEW about Kotoamatsukami and what it does.
At the same time we know Obito is after Shisuis MS as welland cursed Danzo for taking it with him.

Wait what does Karin have to do with this?

BOth are highly trained ninja and the sharigan has a basic job. When has it not been able to see through a genjutsu with 2 tomoe?!? The Iwa ninja was about jonin level and Obito was able to see through it.

Implying it doesn't really have chakra so there's nothing to flow through Obito that disrupts Genjutsu.

Exactly my point. I personally think the 2tomoe is to weak too see through a Genjutsu.
To break a Genjutsu you have to disrupt you're own Chakra flow, and without practice is very hard to do.
ex. Naruto trying on trying to break it.

If the Sharingan allowed him to see through genjtusu wouldn't he check it himself?
