I think he didn't have a choice, remember when he was trying to get the point home to Naruto, Sasuke and Sakura about how difficult being a ninja could be and he put the kunai the Sasuke's neck and said "Sakura kill Naruto or Sasuke dies"
He had to get that from somewhere maybe if had no choice, but to kill Rin or something really horrible would have happened.

-Since the sharigan can see chakra.... Obito should have been able to tell it was genjutsu

It'd be interesting but for the sake of the naruto manga, no.
Kishi would get death threats so that would lead him to try and fix everything only destroying whatever good in that story was left and thereby turning it into ultimate garbAUge. Not even garbage but garbauge
