Dafuq o_0 is Kishi doing ! I'm Confused
1.Madara is old .. but revived as a young Madara
2.He doesn't have his real eyes .. when revived he used EMS and Rinnegan
3.Its obvious he used Izanagi against Hashirama.

So in other words Before Madara battle Hashirama he changed his eyes and gave his real ones to someone else and then he took another Uchiha eyes and went against Hashirama without the Mangekyo Sharingan... and then Used Izanagi and survived ...... and so he got thousands of Hashirama clones attached to Gedo Mazu, how could he even get Hashirama clones ? obviously he defeated Hashirama or did something to steal one of his clones and managed to escape with izanagi.

Madara was revived in his prime for the sake of battle and what not.

When revived, they are revived with what belonged to them. Which is why itachi still had his sharingan.

He probably got DNA from his blood. He probably gave his eyes after the battle with Hashirama, as it likely put more strain on his weakened body.

You mean Nagato (pain)?
Then that leaves the question on how he met Nagato because during Madara's fight with Hashirama, Nagato wasn't even born yet....

There's no saying Madara gave his eyes to Nagato (its early, not enough coffee in my blood, couldn't remember his name for a moment) immediately after the battle with Hashirama. Obviously Madara is on life-support. He can't go very far and has been weakened. It may have take a while to work up the strength to find someone to implant his eyes into.

He may (or may not) have had his Rinnegan in his battle with Hashirama, but either way, he gave them to Nagato shortly before meeting Obito.

Not shortly, but a fair while ago. Nagato is older than Minato, Obito's senei. We're looking at 10 years as the most recent.

We don't know when Madara plugged into the mazou. Most likely it's just due to old age. And if he "left" his eyes to someone, it sounds like inheritence to me. Nagato may be related to Madara. We can't just go by the flashback of a traumatized boy. Genjutsu could have been used. Or nagato could be his grandson.

Either way, leaving his eyes to a boy is unusual. And it was likely to plan his resurrection. This could tie into Obito meeting Nagato and telling him who's eyes he has, and showing his vast knowledge of Madara, and becoming the leader. Or Nagato may show up later, and train Obito, if Nagato is still in touch with Madara.
