We know for a fact that Madara helped Itachi kill the clan. This was revealed to us by Itachi an confirmed by tsuande, Danzou, elders and so forth....

But according to this chapter... He was all ready dead by then. So, everyone was just wrong :I Kishi needs to get his VERY important details straight.

Itachi believed that Tobi was Madara as did Nagato-this is shown by their conversation during the war at night. It's kinda sad that someone as smart as Itachi would be duped into believing Obito was Madara, but there's no plot hole.

Your first paragraph is the same I said, the other day, but It's the same situation with Nagato and the rinnegans.

Tobi never gave the eyes to Nagato. Nagato got them himself, or with help from Madara, but not literally Madara's eyes. Madara might have actually gotten Nagato's DNA to get the rinne's himself. Either way, Nagato had them first. And Tobi, the second apprentice, could work with Nagato, to bring him/madara back at full strength. In return, Madara trained Obito. Infinite Tsukuyomi could be Obito's plan. Nagato and Obito were likely fellow students of madara.
