Kabuto did figure that tobi wasnt madara so both oro and him would have some clues to his identity. But i dotn think they KNOW his identity i think they have more of a vague impression of who he could be.

Don't underestimate Orochimaru. Orochimaru hypothesised that the Rinnegan was the next stage after the Mangekyo. Kabuto also knew that the battle of final valley was to gain Hashirama's DNA. Most likely it was Orochimaru who theorized that as Kabuto was only Orochimaru's right hand man.

But, they did react to the sight of the person he wanted to keep away from Sasuke. So he either knew the person with the face under the mask as Madara or it was triggered by something else about the masked man. I'd have guessed maybe it reacted to Madara's implanted eyes, but why would he go from Obito's eye to Madara's eye and then go back to Obito's eye. For that matter, there is still the discussion over the giving of the Rinnegan to Nagato. The question is, did he trigger them to awaken or did he give him Madara's Rinnegan.

itachi triggered the amaterasu to go off when sasukes eye met with "tobi's eye", the eye that he uses space-time jutsu with. obitos eye, the only eye he has had in there. we havent seen him swap that eye for another eye so therein means that his identity isn't connected with his eye. and we also know that tobi hasnt been able to progress that eye beyond the regular 3 dot sharingan so he couldn't have reached the rinnegan on his own, he obtained it through someone else (probably madara, he was probably working with madara when madara was still alive)
