I absolutely loved Shikamaru vs Temari. The way he uses his brain is just beyond belief. And then of course Chouji vs Jiroubo. That was so epic! But anyways my list is:
1) Itachi vs Sasuke 2) Jiraya vs 6 Paths of Pain 3) Sasuke vs Naruto Part 1 Valley of the End 4) Chouji vs Jiroubo 5) Shikamaru vs Temari

I really like Naruto VS Pain in the anime more then in the manga because of the wonder animation that was put in it. For the manga it was part one Sasuke VS Naruto :3
