I think I figured out the Tobi Question!

Tobi=

1. Madara's Soul

2. Shisui's Body

3. Obito's Eye

1. Tobi considers himself Madara so unless Tobi is insane he is Madara.
However there have been plenty hints that he may not be in his original
body. It would explain his talk about being incomplete.

2. Tobi is using Shisui's body. Since we see Tobi meeting up with Itachi
with his long flowing Madara Hair then he was probably still
in his original body at that point. He was probably on the verge of
collapse. Madara is like Orochimaru. He needs a new vessel.

3. Tobi does have Shisui's eye. But it's in his lab. So why not use
Shisui's eye? Madara wants to gain Sussano. He needs two eyes
to gain Sussano. However, it could be that they have two eyes
from the same person (otherwise Danzo should have had it)
Madara probably didn't want to waste Shisui's eye power so
he left it at the Sharingan Lab. So why is it Obito's eye?
Well it could be pretty much anyone's but Obito's eye fits
the story best.

Madara had Sasuke kill Danzo so he could get Shisui's other eye.

But Danzo crushed the eye.

So no Shisui Sussano.

Madara's back up plan.

Obito Sussano.

Why is this the back up?
Because Madara probably didn't think Sasuke was mentally able
to fight Kakashi yet. He could easily fight Danzo (mentally) though.

Also

Shisui and Obito were very likely brothers.

Kabuto has Madara's real body in the coffin.

How certain are we the Shisui's other eye is in a jar?

Other than that it seems pretty reasonable. Madara was lurking around Konoha before the Nine Tails attack, and he did say he likes to stock up on sharingan. So lucky him a sharingan just left for anyone to find.

I forgot did the Uchiha clan only find Shisui's letter or was there a body too?

Not to burst your bubble, but it isn't very likely that it's Obito's eye. It was probably destroyed completely when he was crushed by boulders.

I do agree with the first two, but being Obitos eyes could not be true, Kakashi has one of the eyes, while the other one was crushed in the boulder incident.

Remember we first saw Madara's Sharingan lab?

Supposedly the text says Shisui Uchiha.

Someone from the forum said that was what it was.

Though I'm not actually sure if that's the case.

If it's not then Madara has Shisui's body and eye.

But if it is then it's this theory.

it should be obitos bodty and eye if anything. danzo had that side eye from shisui.

Although, Madara's soul occupying Shisui's body is very believable. I wouldn't be surprised if that was the case.

Madara is a good actor. Also from what we saw when Madara partially removed his mask it didn't look like his face had been crushed. It just looked wrinkly.

It's possible that although Obito was crushed his eye survived. Boulders
can be oddly shaped (especially for the sake of plot.

) and it could
have fallen at an angle too. When you think about it, Obito couldn't
have been talken if it crushed half of his face because that's half
of his brain too.

The body was likely taken after the Uchiha massacre...

That was also when the Uchiha incident probably was.

Madara and Danzo made a deal (not a friendly deal mind you)

Yes.

But I think there's another part to it.

He's using Shisui's voice. If he has Shisui's body he should have Shisui's
vocal cords too.

Madara IS pretty old. He might have transferred his soul in Shisui's body when his own body was too weak to do anything.

In any case Shisui is plot wise the most interesting. Therefore the most likely.

Though imagine if it ends up being Bob Uchiha's body...

Why would Itachi beat up Madara if he had Sasuke's body. I thought Itachi didn't want to hurt Sasuke, which is why he didn't kill him.
