It's been left ambiguous.

Though in Japanese Crona refers to him/herself as "Boku" a masculine pronoun for "I".

I think that in the anime Crona is a boy since they always say "him" when talking about him. Plus his voice sounds more boyish in my opinion.

The official wiki says that its left unknow. like vi vi said

Gender
Crona is presented throughout the series as having an ambiguous sex, and although hints are given to identify the gender, nothing has ever stated it exactly. It is important to note that Crona refers to him or herself with the masculine pronoun boku (僕)— Japanese for "I", which is used mainly by, but is not exclusive to, males. [2] However, the term is becoming more popular with females and is not unheard of to be used by a girl, especially tomboys. This is seen in other anime such as Souseiseki in Rozen Maiden for example.

Why would they switch his gender from manga to anime? Why not keep it the same?

Most likely the Anime Staff doing things their own way.

Hence that the Manga and Anime are so different starting from around seizing Baba Yaga Castle.

What she said.

This is not the only series that has switched the gender of a character.

Popular Example: Akito from Fruits Basket.
