Wouldn't the Sharingan drain Kakashi's chakra because he always has the Sharingan activated even if it is covered, and it doesn't seem like he can deactivate his Sharingan, so does this mean that Kakashi is always at a disadvantage due to the lost chakra just because he can't deactivate the sharingan?

He can't deactivate it.
It does drain his chakra even if it's covered.
It's not a huge drain (and it seems like he's used to it by now). He never really had a giant chakra pool to begin with anyways.

It doesn't drain his chakra when he covers thee sharringan with his headband. Also he can not turn it off since he got it from Obito and has no control over it like as Uchiha.

If Kakashi has no control over his Sharingan how can he go into MS and back to normal sharingan?

He can manipulate the Sharingan (use it for copying techniques, predicting movement, and using Kamui), but he cannot deactivate its power. The headband (and his eyelid), are enough to keep the Sharingan from draining his chakra because he isn't picking up any ocular information with his left eye and therefore isn't using its power (it doesn't drain him).
