A lot of the villagers are dead anyway, and pretty much everything has been destroyed. Even if Pain is defeated by Naruto, once word spreads that Konoha has suffered a devastating attack from the Akatsuki they will be targeted by the other nations. On top of that, there will be internal affairs to deal with ie. Danzo trying to take the title of Hokage through immoral means.

Civil war, ha? Maybe. But war between Nations...?
But if Naruto manages to defeat Pain I`m not sure anyone will dare to attack someone as strong as Jiraiya or even stronger. Not to mention some other "alive" strong Ninjas. For example, Gai/Guy is quite strong Shinobi, as well as Tsunade, and the others. Not to mention whole Sunagakure would try to help them because Gaara respects Naruto more than anyone else. Plus, Raikage seems more concerned with Akatsuki anyway. The other two villages... wouldn`t be too reckless either. I at least don`t think war will begin immediately after the what I`m sure will be an EPIC fight - Naruto Vs Pain!!!

I'm just saying it's a strong possibility. And the Raikage is more concerned about his brother than the Akatsuki, and he is a little pissed off that they haven't done anything about Sasuke considering how quick they were in dealing with the Hyuuga incident involving Neji's father.

I think the Village will be reconstructed before the war and prepare for the war and then go to war, Five Nations+Naruto+Killer Bee vs. Madara and reserrected Akatsuki members. Madara will be eventually destroyed, Tsunade dies somehow and Kakashi or Naruto become Hokage.
