Kisame probably wins now.

He can distract Kakuzu so he won't be able to get his hearts out, and destroy his hearts with Samehada which can also absorb Kakuzu's chakra so he won't be able to do much. Kisame can heal any injuries he gets by using chakra Samehada gives to him, and if he gets Kakuzu in that water orb he used against Killa Bee then Kakuzu won't be able to escape.

Right now it looks like it could be in Kisame's favor, IF he acts fast (which he should, knowing he's going up another akatsuki member). The main problem is if any of Kisame's attacks can get through Iron Skin. And if Kakuzu gets the elemental beasts out, or transforms into Long-Range Mode, it's going to be A LOT harder to fight him.

kakuzu uses his hearts to fight and his hearts are chakra nature's-all kisame has to do is use the sword to eat the chakra which is also his hearts so kisame will eat his hearts
and his chakra causing him to win
or
he can just use one of his super powerful watersltye moves to take him out.
