On the night of the Kyuubi attack, there were two Tobi's. One was Madara and one was Obito.

Now that it's confirmed Obito, a reasonable explanation would be that Madara survived longer than we thought to give Nagato the Rinnegan, and to attack Konoha with the Kyuubi.

Doesn't really matter. We saw Tobi lose his arm just as he did when he fought Fu and Tourune. Tobi was there during the nine tails attack.

Of course, it is very possible Madara was sill alive then. Likely Itachi really did meet Madara before the massacre i.e the "masked man" had long hair.
