That is a really big turtle so even with Kisame's level of chakra I do not see him sinking it. Do you realize how huge that turtle is? Big enough to be a whole island. Without people realizing it at first.

Kisame has to fuse with Samehada to sense Naruto whereas Naruto can sense the evil around him with Kurama chakra or simply sense using Sage mode nature energy.

Naruto wouldn't let him get so deep underwater to the point where he can't reach him because of his full knowledge. He also has toad summons to help him with this.

Also, Kisame will have to come out eventually. Naruto has enough speed, stamina, and power in both of his modes to outlast Kisame unless Kisame gets his chakra.

Kisame fueses with samehada in a short time just like it takes a short time for Naruto to go sage or Kurama mode

Toads do not do well in salty ocean water. Plus Kisame is a fast swimmer and is already in the ocean so it is too late for Naruto to stop him.

Kisame does not have to come out he can just use water dome to capture the turtle or spam water sharks
